I thought it could be a difference whether you are using hardware encoding or decoding. are these settings different on your other computer? Have you tried with them both off and on?

The file name has the charachter "!" what if you changed the filename to something more basic before loading it in to CXHD and converting it?

Can you play the file in the preview window of CXHD on the computer it doesn't convert in?

Something is really wrong here;

If video stream is 0 Kpbs then it has no video - and it can not be converted.

Are those mkvs protected? Or in some folder that is encrypted or protected?

Just as a test, remove the audio and the subtitles and now try converting.
maybe it is one of these that cause the problem.

If I understood those videos correctly,
test 1 was trying to convert that movie in your desktop, and test 2 converting same movie in laptop?

In desktop you can clearly see that video stream is detected with 0Kbs stream, non-playable and can not be converted.
In laptop it works just fine? Or at least it converts...

If that is the case, then there is something wrong in your desktop. You might need someone to check on it to fix it.

Still detecting zero streams with CxtoHD, can you provide log of CxD5 conversion?

I think JJ is maybe right. I tried to convert the file you sent (Baka to Test to Shokanjuu 01.mkv) and I don't have any problem.
Can you try to manually delete your output folder (or change it to another drive), and reinstall ConvertXtoHD with the clean options checked in installer?

What if you uncheck "Use best video quality settings"
Does this file convert on the "problem computer"

How about those mini videos you posted on youtube, can you convert those in ConvertXtoHD?

If you use hardware decoding and encoding and select the menu template "no menu" does this video convert with success:
test_vso.avi ?

How about your initial video?

I had this very same problem and found it to be a bug with the latest NVidia drivers 352.86. If I uninstall these drivers and install older 350.12 drivers then my encodes start to work again. Don't know if it is a NVidia bug or ConvertXtoHD bug. Hope it gets fixed quickly tho.

It might be that, then selecting NOT to use any HW en/decoders should give good result.
