blu ray chapters in wrong order

Just downloaded the trial and want to buy, but having 1 problem that prevents this. I am loading a blu-ray iso file for conversion to blu-ray 1080p. Whenever I do this, after conversion the final file is in the wrong order (chapters)-meaning the end could be in the middle of the movie. I have done this with like 5 different iso files and all the same. I am newb-so any suggestions appreciated

If you could post a screenshot that would be great.

If you open the advanced editor and play the main movie does it play in the correct order there?

Or are you talking about a menu generated by our software and the chapter thumbnails do not link to the correct place in the movie?
