Problem with remux

I have been converting all my DVD to mkv files, using the "full remux" settings. I have converted many DVDs without any problems. However, ConvertXtoVideo seems unable to cope with one particular DVD and I cannot work out why this is happening. Usually when remuxing a DVD the resulting mkv file is around the same size as the DVD. However, with this problem DVD, remuxing a 3.33GB DVD results in a 1.5 GB mkv file. The file is unusable, as the whole thing is totally pixelated and no detail can be seen at all. I have played the original DVD on several players without any problems. I have tried playing the mkv file using a number of different players (VLC, Media player classic, Windows media player) and none of them can handle it. I have done a file conversion (rather than remux) using Handbrake, and that converts the DVD without any issues. I have also converted the DVD using ConvertXtoVideo using the "Mkv (H264 + AC3) profile, and that works fine, producing a 3.1GB file that plays perfectly.

Can anyone think of a reason that the full remux option is not working? I run Windows 7 64, ConvertXtoVideo Untimate 2.0.0.60 (I have also tried the latest beta version 2.0.0.63, and that is also unable to correctly remux the DVD.)
