Losing Audio Sync Between Episodes

I attempted to convert Star Wars: The Clone Wars (2008 Series) to MKV Full HD (1080p) H264 *HQ* with English: forced only subs. When I play back the converted file, after the first episode plays it loses audio sync. I tested this with all of the discs and I had the same problem with each of them. I’m using version 1.4.0.8.
I'll give the new v2 beta a try and see if I end up with the same result and let you know.
