Select the MKV Remux profile (copy only) profile on VC1. Select a 1280x720 25FPS H264 FLV video.
After a few seconds VC1 creates the remuxed MKV successfully.
Play the file with "Media Player Classic - Home Cinema". Under File->Properties is shown as 50FPS. Not sure if this is a bug with MPC but not seen it before. The file plays ok :)

I think that your flv file was originally interlaced (50 Fps), but header info show only real Fps (after deinterlacing).
That mean there's no problem in mkv remuxed file (interlaced too) that show Fps after deinterlacing.
Only a Fps display difference between flv and mkv containers.
