PassThrough truncating edited file

Trying to convert WMC (.wtv) files, and TIVO files converted to mpg, to MKV with commercials edited out. H264 video, DD AC3 files. Using MXV Full Remux (passthrough everything). Files truncated at the end, seems to be a random number of seconds/minutes. If I just convert to MKV without edits, it's fine. If I convert to MKX without edits, and then use that file to edit, same result, video ends too soon. If I use anything other than remux, it's fine. Any ideas?
